One train, the 11.29 from Bacchus Marsh to Southern Cross, was delayed for at least 70 minutes, according to V/Line's Twitter.
A V/Line spokesperson apologised for the extensive wait.
"We apologise to passengers on the 11.29am Bacchus Marsh to Southern Cross Station service today for the delay they experienced," they said.
"We understand delays are frustrating and all steps were taken to get the train moving as quickly as possible."
An operational incident, involving a signal near Rockbank station, meant a relief driver was required to complete the journey, following standard procedure.
This is what caused the delay, as it was safest for passengers to stay on board because of the location where the train had stopped.
The day began with several services delayed or cancelled, and ended with one service to Wendouree cancelled in the afternoon - commuters were asked to take the next train to Melton and take a bus.
Other services from the city were either cancelled, like the 5.59pm train to Bacchus Marsh, or cut between Ararat and Ballarat.
However, V/Line is optimistic that trains will be back to normal today.
"We expect trains to operate as scheduled tomorrow," a tweet read at 9pm.
